To get from Prague to Krakow by train,  you’ll need to get to either Praha Liben or Praha hl.n and purchase a ticket to Krakow Glowny or Krakow Dworzec station. With no direct route, the 534 km journey will take you about 7 hours at the least. There’s about 11 trains per day from Prague to Krakow, the earliest one leaving at 8:09 AM and the last one leaving Krakow at 8:16 PM. You can purchase a ticket for as little as 23 EUR online, or you can buy them on the day of your trip from one of the three train operators, Regiojet, Cesky Drahy,  and Leo Express. Trains have bathrooms on board, and usually offer a dining car. 

Prague to Krakow by bus

There are several bus companies that offer direct services from Prague to Krakow. Busses depart from both Praha Florenc and Zlicin stations to Dowrzec Autobusy and ul. Bosacka in Krakow for as little as 19 EUR. The 534 km journey takes anywhere from 7 to 11 hours, depending on which service you choose. The earliest bus leaves at 2:25 AM, and the last bus is at 11:45 PM, with at least 2 busses leaving every hour.
